this happened to me when i was trying to use the mysql 5.5 binary installer (not the mysql source), after performing a galera 3.0.1 upgrade from mysql 5.5 to 5.6. in my case, after executing mysqld_safe, i noticed that /var/lib/mysql/ibdata1 had grown to about 16 gb. i found a workaround to fix this problem (the ibdata1 file has grown to about 16 gb).
1. stop the mysql server with service mysqld stop.
2. delete the ibdata1 file by issuing the command
sudo rm /var/lib/mysql/ibdata1
3. start the mysql server with sudo service mysqld start.
it was a little trickier than this. after installing mysqld manually, i attempted to use the binary installer, which is on the mysql web site. as you can see from this error, the installer isn’t finding the old mysql installer on the path. i have created a file for the installer that points to the old location on the path. i have not yet run the installer. it would be great if this could be incorporated into the binaries
